Chimera Tips for the SSD

Structures not visible.
Sometimes the structures are not visible within the Chimera window even though the superpositions are displayed. The structures may be off to the side or outside of the clipping planes. Actions... Focus is one way to bring the structures into view.

Moving and scaling structures with the mouse in Chimera.
By default, the left mouse button performs rotation, the middle mouse button performs XY translation, and the right mouse button performs scaling (see details and how to deal with a one- or two-button mouse). Scaling can also be performed with the Side View.

Chimera Command Line and Side View.
In Chimera, commands are entered into the Command Line and scaling and clipping can be done in the Side View. Both tools are listed in the Favorites menu by default. Within the Side View, the eye position (the small square; scales the view) and the clipping plane positions (vertical lines) can be moved with the left mouse button.

Ribbon displays.
The figures in the documentation of pairwise and multiple superpositions in Chimera were generated by hiding the atoms and showing a rounded ribbon. This can be done with the menu:

Actions... Atoms/Bonds... hide
Actions... Ribbon... show
Actions... Ribbon... round
or with commands:
~display
ribbon
ribrepr round
