as you said (this is mainly a note to self), cannot delete items that are saved in a scene (atoms, 2dlabels, ...)

saves:
background color, view (model positions & clipping), atom visibility and color, pseudobond visibility and color, 2D labels & their visibility, map isosurface single color and transparency

does not save:
atom style (e.g. sticks vs. spheres), ribbon style, 3D labels visibility, size (atom radius, stick radius), molecular surface coloring (all? per-vertex?), surface style (both  map and molecular)

surface style not important for molecular surface (rare use of dots/mesh) but moderately important for map isosurfaces
