If you are talking about atomic structures, there IS a “morph” command to create the morph trajectory, and a “coordset” command to play frames of the trajectory. You could use both in the script, but it would be more efficient to just save a session with the morph already created. Then you could just reopen the session and run the script with “coordset” instead of regenerating the morph each time. The “morph” command has been in Chimera for quite a while.

If you are talking about morphing density maps, it is implemented as the command “vop morph”:
