[Chimera-users] Reducing the map to a cubic box

Hi Sushree,
“vop boxes” will make a box of your map that includes atoms from an atomic structure or marker(s) (essentially fake atoms created with the Volume Tracer tool).
<http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/midas/vop.html#boxes>

As described in the manual page (link above), the map model is the first model number, and the second model number is the one for your open, existing atomic structure or marker(s). I suspect you don’t have any markers or atomic structure, or if you do, maybe one or the other of your specified model numbers is not correct. That’s my best guess, anyway!
