METHOD A. HMM library creation. We constructed an HMM
METHOD library using the Astral compendium, SCOP 1.57
METHOD database of protein domains. Individual domains
METHOD were used as seeds to SAM-T99, to cluster and
METHOD align distant homologs. Once an alignment was
METHOD complete, we generated a general HMM using the SAM
METHOD fw0.5 software. We then ran BETE (Bayesian
METHOD Evolutionary Tree Estimation) to identify
METHOD subfamilies and construct subfamily HMMs. A
METHOD consensus sequence was generated for each
METHOD subfamily, and for the family as a whole.
METHOD
METHOD B. Target analysis: We identified homologs for the
METHOD target and aligned them using FlowerPower. We then
METHOD constructed a phylogenetic tree, identified
METHOD subfamilies using BETE, and generated a set of
METHOD subfamily HMMs. We then constructed a general HMM
METHOD using SAM fw0.5.
METHOD
METHOD C. Identifying candidate folds: Thorough
METHOD searching with conventional methods did not
METHOD uncover any likely templates, so extensive
METHOD searching in the "noise", combined with analysis
METHOD of CAFASP results and Modeller, uncovered 2cnd and
METHOD 1g0u as the most likely templates.
METHOD
METHOD Modeller was used to build 20 models with slightly
METHOD different starting conformations and exploring
METHOD various alignments and templates. Prosa was
METHOD employed to correct for possible alignment
METHOD errors. The final model has the lowest Modeller
METHOD pseudo energy score. In the first model a 9
METHOD residues long loop segment was built ab initio
