to exclude the possibility that you are running the wrong version of the script
could you try this:

awk -f ./peaks2sparky.awk flya.seq HNCA_asn.peaks |grep CA

strange. are you sure you use the awk file from the link I sent?
type which peaks2sparky.awk

try omitting the prot file (its not needed in the new peaks format.

otherwise send me the input files so I can check
